Riassunto I lieviti ibridi apportano vantaggi alle fermentazioni industriali, tra cui robustezza, migliore produzione di sottoprodotti e maggiore resistenza allo stress rispetto alle specie parentali. L'ibridazione interspecifica guida rapidi eventi di speciazione e fornisce plasticità genomica per nuove opportunità adattive. Pertanto, la comprensione della struttura dei genomi ibridi è rilevante sia per la biologia applicata che per quella evolutiva. Tuttavia, l'elevata eterozigosità e il mosaicismo tra gli aplotipi parentali ostacolano l’assemblaggio de novo basato su reads corte di tali genomi. Nel clade Zygosaccharomyces rouxii, l'ibridazione è frequente, con ricombinazioni tra aplotipi parentali a livello dei loci Mating type like (MTL), che definiscono l'identità cellulare e la competenza alla meiosi. Le cellule aploidi hanno un sistema a tre cassette: una è il locus MAT trascrizionalmente attivo, mentre due sono i donatori silenti HMR e HML. I loci MTL includono due alleli mating-type, Yα e Ya, fiancheggiati dalle regioni ripetute X e Z. Questa struttura è difficile da risolvere con reads brevi che non possono estendersi sulle intere cassette MTL ancorandosi ai geni fiancheggianti. Rispetto agli aploidi, gli ibridi hanno un numero più elevato di loci MTL e cassette chimeriche che ostacolano ulteriormente la ricostruzione degli MTL mediante un assemblaggio de novo con reads corte. Recentemente, Oxford Nanopore Technology ha commercializzato il dispositivo MinION, un sequenziatore portatile di terza generazione che fornisce reads ultra-lunghe a basso costo. Le reads ultra-lunghe si estendono su lunghe regioni ripetute e varianti di sequenza, che difficilmente possono essere risolte con reads brevi. Nella presente tesi, abbiamo analizzato il ‘draft genome’, basato sull’assemblatore DBG2OLC, del ceppo ATCC42981, un lievito ibrido con un'eccezionale alotolleranza, ma incapace di svolgere meiosi a causa della presenza di 2 subgenomi divergenti, T e P. Questo assemblaggio combina lunghe reads MinION con reads brevi paired-end Illumina generando 33 scaffold. La nostra ricerca ha rivelato che ATCC42981 contiene 8 loci MTL (2 MTLαT, 4 MTLαP e 2 MTLa): questa disposizione richiama solo parzialmente sia i nostri risultati precedenti (Bizzarri et al., 2016), sia l’assetto MTL descritto in JCM22060, la stock giapponese di ATCC42981. Per escludere ‘misassembles’, abbiamo validato le cassette MTL dell'assemblaggio DBG2OLC in silico usando l'assemblatore alternativo MaSuRCA, così come in vitro tramite PCR e sequenziamento Sanger. Abbiamo dimostrato che ATCC42981 presenta diversi loci MTL chimerici frutto della traslocazione reciproca tra gli aplotipi T e P nella regione X e che ha due loci trascrizionalmente attivi MATa/MATαP, in contrasto con l'unico locus espresso MATαP trovato in JCM22060. Coerentemente, JCM22060 ma non ATCC42981 si comporta come aploide e svolge mating e meiosi. Per studiare i meccanismi che definiscono l’identità cellulare negli ibridi, abbiamo condotto RT-PCRs per geni a-specifici sia in MATa/ MATαP ATCC42981 wt e in deleti emizigoti MATa/-. Abbiamo scoperto che la delezione di MATαP disattivava la trascrizione di a2, un attivatore di geni a-specifici. Indipendentemente dall'inattivazione di a2, i geni a-specifici sono stati trascritti in modo improprio sia in cellule MATa/MATαP wt che in cellule emizigoti MATa/-. In conclusione, questa tesi ha dimostrato che: 1) un approccio integrato basato su algoritmi di assemblaggio indipendenti e validazione PCR/Sanger è adatto a risolvere definitivamente l’assetto dei loci MTL in ATCC42981; 2)i loci MTL sono fonte di instabilità genomica, generando diversità fenotipiche (competenza/incompetenza alla meiosi) in copie distinte dello stesso ceppo; 3) i circuiti regolatori dell'identità cellulare potrebbero divergere negli ibridi Z. rouxii rispetto ad altre specie, meritando ulteriori studi in futuro.

Abstract
Yeast hybrids bring remarkable advantages to industrial fermentations, including robustness, improved by-product production, and enhanced stress resistance compared with parental species. Interspecies hybridization also drives fast speciation and supplies the genomic plasticity giving the basis for adaptive opportunities. Thus, understanding the hybrid genome structure is of pivotal importance for both applied and evolutionary biology. However, high heterozygosity and mosaicism between parental haplotypes hamper the short reads-based de novo assembly of hybrid genomes. In Zygosaccharomyces rouxii complex, a group of industrially relevant yeasts, hybridization is rampant and ectopic recombination frequently occurs between parental haplotypes at the mating type (MTL) loci which define cell identity and the meiosis commitment. Z. rouxii haploid cells have three-MTL cassette system: one is the transcriptionally active MAT locus, while two are the silent donors HMR and HML. MTL loci include two mating-type alleles, Yα and Ya, flanked by X and Z repeat regions. This structure is difficult to resolve by short reads which cannot span the whole MTL cassettes by anchoring to flanking genes. Compared with haploids, hybrids have a higher number of MTL loci and chimeric cassettes which further bias the MTL reconstruction by short reads de novo genome assembly. Recently, Oxford Nanopore Technology released MinION device, a third next generation portable sequencer which provide ultra-long reads at low cost. Ultra-long reads span long repeated regions and sequence variants, which are hardly to resolve by short reads. In the present thesis, we analysed the recently released DBG2OLC-based genome assembly of strain ATCC42981, a yeast hybrid with outstanding ability to tolerate high salt concentration, but unable to undergo meiosis due to the presence of divergent T and P-subgenomes. This assembly combined MinION long reads with short paired-end Illumina reads to generate 33 scaffolds. SequenceServer-based search for MTL loci in DBG2OLC assembly revealed that ATCC42981 contain 8 MTL loci (2 MTLαT, 4 MTLαP, and 2 MTLa): This arrangement matched only partially either with our previous results (Bizzarri et al., 2016) or with the MTL loci described for JCM22060, the Japanese sister stock of ATCC42981. To exclude misassembles, we validated the MTL cassettes from DBG2OLC assembly in silico by using the alternative assembler MaSuRCA, as well as in vitro by direct PCR and Sanger sequencing. Our results showed that ATCC42981 exhibits several chimeric MTL loci resulting from reciprocal translocation between T- and P-haplotypes at the X region, and retains two MATa/MATαP expression loci, in contrast to the only MATαP expression locus found in JCM22060. Consistently, JCM22060 but not ATCC42981 behaves as haploid and undergoes mating and meiosis. To further study cell identity mechanisms in hybrids, we carried out RT-PCR targeting the a-specific genes in MATa/MATαP ATCC42981 wild type and MATa/- hemizygous derivatives. We found that MATαP deletion switched off a2 transcription, an activator of a-specific genes. Regardless the inactivation of a2, a-specific genes were improperly transcribed both in MATa/MATαP wt and MATa/- hemizygous cells, suggesting that rewiring of regulatory scheme of cell identity could take place in Z. rouxii hybrids. In conclusion this thesis demonstrated that: 1) an integrated approach based on independent assembly algorithms (DBG2OLC and MaSuRCA) and PCR/Sanger validation is suitable to definitely resolve hybrid and chimeric MTL arrangement in ATCC42981; 2) MTL loci are source of genome instability, leading to two different sister stock cultures with opposite phenotype (meiosis competence/incompetence); 3) regulatory circuits of a-cell identity could be different in Z. rouxii hybrids compared with other species, opening the question about how rewiring of genetic networks following hybridization occurs.
